I think it’s presented as a case of unconditional friendship unbound by prejudice or misconceptions. Bruno’s innocence as a child allows him to accept Shmuel as just another boy, not some Jewish devil as his father would have taught him to believe later in his life.
Through his innocence, Shmuel (even though he is imprisoned) views Bruno not as symbol of the oppression and tyranny that has him locked in a camp, but as another boy who happens to be on the other side of a fence.
The movie also shows us that prejudice and hate are learned behaviors, not something we were born with.
